St. Margaret Mary Church was established on June 14, 1928, to serve the rapidly growing Catholic population in the western section of Irondequoit. The parish was named for St. Margaret Mary Alacoque, the 17th-century French nun whose visions helped spread devotion to the Sacred Heart of Jesus.

Father Charles J. Bruton served as the founding pastor, guiding the parish for 28 years from its establishment until his death in 1956. Under his leadership, the permanent church building was constructed in 1949, providing the growing congregation with a proper worship space after years in temporary facilities.

Among the parish's most distinguished pastors was Father Joseph L. Hogan, who served from 1968 to 1969. His tenure was brief but momentous—he left St. Margaret Mary upon being named the seventh Bishop of Rochester on November 28, 1969. Bishop Hogan would lead the diocese for nearly a decade.

The Congregation of St. Basil (the Basilians) assumed leadership of St. Margaret Mary in 2011, connecting it with neighboring Christ the King Parish, which the Basilians had served since 1976. Father Paul English, CSB, served as the last Basilian pastor until 2019. Today, St. Margaret Mary is part of St. Kateri Tekakwitha Parish, along with Christ the King and St. Cecilia churches in Irondequoit.
